I believe you'd have to have rooted your phone to clear it. I'm sure it will be addressed by Google at some point.
Just dug a little online, what I thought is mostly true. However, an app called "HistoryEraser" was suggested. I tried it, and it does work. You have to load the app, go to the "google apps" section, then select the "Market search histories" option and let it fly.
